I have a 2000 Cbr 1100xx Engine ecu that isn't allowing spark. We have gone over all of our wiring in the harness and cant find and problems.  So we are trying to find a new ecu. If anyone knows where we can find one or even a upgrade ecu. That would be GREAT.

Does the 2000 ECU run HISS? If so, then you will need the corresponding reader for your key (transponder in key).
If not, then maybe try a Power Commander (II or III).

I'm just following you around the board tonight it would seem....
but any ways, I would watch E bay, as I see ECU's on there from time to time.

The Powercommander unit does not repalce the stock ECU, which still must be in place to make the engine running.
It is VERY rare that a stock ECU on a Bird fail. I have never heard or read about it. It could happen though if there e.g. has been arc-welding on the bike or some other special condition.
An option to a new stock ECU is the Dyna 2000 ignition, loved by some and hated by others for reliability issues.
Try to exclude EVERY other possible fault before buying a replacement ECU. You could also test a used ECU from a FI bike if you use the compatible ignition key.

We picked this motor up from a guy out of Australia. It was a wrecked bike but still ran after wrecked. Sent the wiring harness to a guy out of new york that cut all of the unnecessary wires from the harness. (since it is in a car) It has a pink wire that is not in our wiring schematic. Which we believe is the security system. Also we have gotten a few different schematics and none of them match the pins. The wires all go to the correct place on the motor just don't correspond to the schematics.  So we are down to finding a new ecu and wiring harness.

Do you have the original Honda key, or one that has been cut from a standard blank. I think all the Australian models run HISS (honda Intergrated Security System). The key has a transponder with a reader in the lock barrel cover. This may explain the pink wire. When the original key is placed in the lock, the reader sends an authenticating signal to the ECU. With out the matching key and ECU, then there wont be any spark.

No we do not have the key. We do know that you have to drop the voltage to the pink wire and there is 4 different codes.
